Not had much luck using Cf cards have proved to be a bit hit and miss

I used a cheap $4.99 CF to ATA adapter I got off of Ebay and a simple CF card for my NASLite box, not a problem at all.

I would assume that the USB header should work OK as long as it is bootable. I think that they are rather pricey for the storage you get though. I would look into the CF route again if I were you.
