Well, I just put the original system back together, and now it works

What the heck is going on? It just likes teasing me I guess. I'll probably put the cover back on and reinstall it in the rack, and it will probably quit again :P

I'm starting to suspect a flakey cable, despite it being new.

I found with my past experience with NASLite and Gigabit cards, two thing came into play.
Type of card, and PCI slot/IRQ.
I found I couldn't get the Netgear GA311 and my PC to play at all, speeds were crap. Put in a Intel Pro1000 and away it went, like a rocket no problems. But on a older system motherboard I did come across a IRQ sharing problem.
Some old motherboards were setup to share its IRQ with the PCI slots, so slot1 can share with slot4 (which I had a video card slot1 and NIC slot4) doesn't cause a conflict as such, but did slow things down a lot.
When you pulled it apart then put it back together, the IRQ assignment may have changed, depending on the BIOS ,motherboard, PCI slot used and how your tongue sticking out

There are a number of reasons why you might be having issues with throughput, most of which has already been discussed.

There are also some other things work checking.
In some cases (even these days) autonegotiation of link speed can cause the NIC to constantly perform link checks, it is always a good ides if you are still having issues to set all the NIC's connecting to the switch to 1Gbit full duplex, and re-test.

A number of Netgear NIC's exhibit this problem, but I am not sure which models exactly.

I hope this along with the other advise you have been given helps you fix your problems.

I forgot about that one. I found most realtek chipset couldn't work out which speed to go at. Also some 3com, DLink and the odd Netgear. Never had the problem with Intel cards. So I just get intel cards only atm if it doesn't have a onboard (even some of them I disabled and replaced with Intel Pro NIC)
I guess it depends on your hardware, what ever works for you, stick with it.

How is this achieved in NASlite?
Naslite reports a 1000BT connection, but how can we set the card to 1Gb FDX?

In Windows it's simple.
